Even though we have restart notifications turned off, the end users are still getting continuous prompts to restart.
Manual installation uses the same settings.

Are these settings just for automatic installations? Are there settings for manual installations?

There are no other settings related to SWUP restart dialog in PM 13.12 Console, except "Restart after installation" and "Force restart in".
Select "Ask user" for "Restart after installation" policy, and the Client Security user will get SWUP restart dialogs.
How do you enable reboot notifications in PM 13.12?

Unfortunately, this SWUP specific "Show reboot notification" settings are not supported in 14.10 versions.
Please, use:
"Settings (Standard view) > Real-time scanning > Actions on malware detection (workstations) / (Windows servers) > Show security notifications to"
setting to configure all notifications visibility, including SWUP restart dialog.

We have added a new setting to make that possible in 19.4 but it's not available in Portal yet
